The only problem is that it runs choppy. Special 3 = Hq3x, so it's pretty strange that I get such a performance boost from running something that should be more demanding. The only problem I had with Fceultra was lack of performance, but after I used "-specialfs 3 -special 3" on the commandline everything became silky smooth. Like in Castlevania 2 where the whip sound comes 1-2 seconds after you swing it. Now that I've changed motherboards, the onboard soundcard doesnt seem to work well with it (broken sound, slow framerate).but I dont really think thats Fceultras fault. I was thinking of writing an NES emu in java a while ago but it looks like they beat me to it. Nescafe is also very interesting project. Just list which of these you prefer: gauged by rom compatibility, audio, graphics, smoothness, input, etc. The only one that I have experience with is fce-ultra, and I don't recall liking it very much (although it might run better in linux).
